This is all great info. My Painter 9.5 is still doing it but I haven't bothered to try and fix it because the demo of Painter 10 has yet to show any problems.

Is preserve transparency checked? that's a common problem with Painter. It can default to that if you enable it once. All new layers will have it checked.
If you are running windows you can go into the Task Manager -> Processes Tab and do searches at http://www.processlibrary.com/ to see what's running on your pc. I'm not sure if that will pick up...
