I was just watching it before (damn it's awesome).

The last part really confused me. The episode where they're trying to convert the machine, and at the end the Runner robot plugs the girl and itself into the Matrix. The girl appears and sees the robot then starts backing away and screams?
What is that all about?
Anybody care to enlighten me?

Well it was directed by Peter Chung (aka aeon flux), he always sets it up so you can draw your own conclusion.

IMO, the way they broke robots free from the matrix was to show it different human attributes (desire, fun, companionship, happy stuff etc..). The robot wants this so he 'jacks' back in to her head directly, but since he did it directly there isn't anyway for her to control the interaction and it consumes her completely.

I thought she just died because she ended up getting stabbed in the side by another robot. o:

Here we go. From the ever-helpful Wikipedia.

After the battle ends, it is seen that only the runner is still alive.

It then decides to save at least one of its human teachers and attempts to join itself and Alexa in the matrix. It is shown that the runner scrutinizes Alexa, apparently in an attempt to capture her physicality and make its own version of her residual image. The runner does not appear to understand the significance of Alexa's condition, however – namely, that her body was mortally damaged and that it is not appropriate to keep only her brain alive within the matrix; she should be dead.
