Overlay on layer and flattening layers problem.

I have a slight problem, which Im sure is caused by me not using something right, but Id i have multiple layers, and I set one of those layers to "overlay", everything is groovy, until I try to merge/flatten the image, at which point it becomes a mess, by applying that either overlay or multiply at this point to ALL of the layers.

What am I doing wrong?
How to bypass this?

i've had the same problem. when i paint on an overlay, i get it the way i want. but when i try to merge it down with the layer below, photoshop undoes the overlay (i guess) as it merges.

because of this, i have a hard time seeing why everyone loves painting on overlays and mulitplies. unless everyone is maintaining all of their layers while they paint.

in that case, i'm afraid everyone has better hardware than i do.

The problem comes from the opacity of the layer while on the overlay (and some of the other) layers. Hide all the layers you don't want to merge, then Merge Visible (Ctr +Shift + E ((on PC)) if that doesn't work then use Ctr + Alt + Shift + E. That will merge all layers into a new single layer on top off all the previous layers. It should look exactly the same as before.

What I do is make a new layer then go to
image > apply image. Then if you just want, then delete your other layers.
